Нет встроенного способа командной строки для принудительной установки ожидающих обновлений перед выключением / перезагрузкой (я слышал слух, что это в Windows 8, но не проверял).
Лучше всего создать сценарий (VBS, PowerScript или аналогичный), который будет выполнять обновления, а затем выключать систему.
